Molecule Viewer has an advanced control panel that allows you to control the 3D rotation and scale of the molecule and selectively show any atom type.
Show text "markers" next to each atom to indicate the type. Markers are scaled according to the atom size.
Atoms that are farther away are displayed using greater alpha transparency to enhance the 3D perspective of the molecule.
